Yes, you do indeed need to update the ContextKey in the__MigrationHistory table. Code:

UPDATE [dbo].[__MigrationHistory] 
   SET [ContextKey] = 'New_Namespace.Migrations.Configuration'
 WHERE [ContextKey] = 'Old_Namespace.Migrations.Configuration'
